I assume we're talking about the god Christians believe in. If so, I would ask him why he had a "chosen people," and why he chose the Jews rather than someone else.

Jeez, I'd have so many questions...

"How did all the viruses and bacteria survive your Great Flood [TM]? Were they on the ark too (as implied by the bible)? If so, how did all of the animals survive as well?"

"Where is this great firmament in the sky that's holding up the rain water? Oh, and where are the pillars that are holding up the earth, and what are those pillars affixed to?"

"Why did you create homosexuals if we're just supposed to stone them to death?"

"Why do you seem so desparate to be worshipped, and then hide yourself from humans, appearing only in metaphorical stories? Are there some security issues you need to explore?"
