Why would a supposedly omnipotent, omniscient being use a term in his book of instructions that means something different than the term as it is generally understood? Why is it that I, being neither omniscient nor omnipotent, can forsee that leading to problems and he couldn't?

There is no reference to God having a son in the Torah, or anywhere in the OT as a whole. It's a uniquely Christian doctrine. The Christian triune god is a god unknown to any Jew or his father - an innovation away from the clear teaching of the Torah.
