If I remember correctly, the short bus or the little bus refers to the smaller-than-average sized school bus that the disabled students rode to school in.

We expanded the expression to "riding the short bus with seatbelts and juice." Because it seemed the Special Ed kids drank a LOT more juice than most people, and because the short bus featured seatbelts and the regular bus didn't. Being kids, we figured this was because the mentally deficient would spaz out and injure themselves if they weren't strapped in securely.

Yeah, it's even still used by older folks (like myself ... not that I would ever use it) like so, "Yeah, well I bet you used to ride the short bus!"
